Penetration Testing a web application is like "Smell Testing" a new car. If a new car smells bad, you definitely have a problem. But a good smell does not guarantee a good car. Pen Testing is great for network security, but when it comes to bespoke software applications, most of the testing methodology are non-invasive and simplistic. It's a cheap way to test for basic vulnerability (much later in the SDLC process), but passing a pen testing doesn't mean you have an "impenetrable" web application.
