Plot Holes (Spoilers)
Are these major plot holes or did I miss something?

1) Why are the four going through all the trouble to open the vault which contains the knowledge to create resonance devices when the Eleven Foundation already has several and is about to deploy them on major cities? What's the point of accessing the vault when others already have resonance devices?

2) (sort of connected to point 1) Why did Ed want to protect the vault when he's already made resonance devices?

3) Why did Dr. Morales need to stay away from Anna after he killed his brother? He needed to stay away from the cops, not become estranged from Anna.

Not sure about 2), but not that for along yet
I already suspected 3) , which implies too predicatable?

Okay Ed stole the devices, so it starts to look more like Eleven merely stole the first few then cause the explosions and then killed the professor to quickly hide their tracks. Perhaps Eleven did NOT forsee the connection Ed might make to Anna, at any rate they woudl have been home free if not for ed, so why place him as a mole to get to Anna? That bit does not make sense, and is the big plot hole for me. Ed could not have caused all those explosions to start off things. but was he the mole? He clearly was either set up by Eleven, although why he staying in a dive of an apartment is still a mystery if that were true.

Tell me it's not so?

So what was Anna's relationship to her uncle/father. I am a little confused. I assume there was something unmentionable and it might be implied but....

I start to wonder if XII games actually had no intention of building the game out any deeper at all for a sequel or if the game got severely trimmed down at some point and those bits of plot got removed. Because yeah, would be nice to get that confirmation.
