If you dump your waste on a derelict ship then the waste disposal mission won't clear, but the waste will still be permanently removed from the game.

Apparently, adding your trash to a larger pile of trash is in deep space considered socially unacceptable when there's a perfectly good pristine wilderness to despoil.
