To those struggling to restore their backups, read here:

1. Go to <steam folder>\userdata\numbers\250900
2. replace "persistentgamedata1.dat" and "rep_persistentgamedata1.dat" with your backups and relaunch (if cloud saves are on, select "Local machine"

For me, the completion marks did not restore changing these folders in Documents\My Games\Binding of Isaac Repentance, so hopefully this post helps somebody.
