You need it to unlock the new quest
If you did wrap up everything, try pulsing in a pf system. Just a hypothesis, & you probably only need a p system, but the dissonance lines up. I just happened to be in a pf system & it picked up right away.
This is the easy way to know that you meet the reqirements:
1. 'The Atlas Path'. You know you done once you built a 'Mark Of The Denier' or 'Star Seed' Tech.
2. Autophage quest-line. You will be done once you unlocked title with 'Atlas' in it. You need to build the staff and use it to communicate with Atlas during Autophage quest.
Once all of this is done, you should trigger the event. In my case it was IMMEDIATELY after I finished 'The Atlas Path'.
Tip: You need to finish main story-line to unlock the 2nd quest.
Edit: Clarification.
Sadly I accepted the Atlas you only get the Mark Of The Denier if you rejected the Atlas' guidance and got something else. Are you sure you need that? because it seems a bit unfair to deny people the ability to start this mission based on a 'wrong' choice they made in a previous mission.

Edit: Yes, that's what I've read too "Atlas Eternal" = Atlas Path Complete. That's what all my testing has listed it as and every one has kicked off the new quest once all criteria was met
