On the side note, the "Stage Select" is actually called "Training" but like in other SHMUPs, once you're done with a stage you've unlocked after beating it, that's it, end of your Recon Flight and back to the menu, so yes there's no actual old-fashioned stage select to progress ahead.
On the main side, as in if you did a full flight and such and beaten an entire mission? Progress should save in your system; when you come back, all the stuff: scores, unlocked training stages, maybe new ships(?) should still all be in place as usual unless something went bad.
