In general, Steam will only charge you for the items you don't already own when you buy a bundle, though the total price you end up paying by buying some elements of a bundle then buying the bundle itself probably won't be exactly what you'd pay to by the entire bundle at once - the price of the bundle without the base game is based on the bundle's discount, not on what the base game costs.
