From what I've read the new bus models (aside from capacity) are purely for cosmetics, as it states: "Each bus costs ₡12 to run" though I think this excludes the Biofuel bus and sightseeing bus (If you have these DLCs) as they have their own separate depots for these types of buses.

It's not lazy it's a very interesting and organised way to have your city set out :) After running a test city to see if I could find a solution for you unfortunately the only way to have buslines run from partucular depots (that I can find) is to use a mod that lets you do this. Otherwise they "favour" one depot over the other and think they cannot get to the lines you've set out.
I have a question that I have not found an answer to yet.
I have a city where I separated residential/offices from industry/commercial. That is, the cims can not drive their car directly, but have to take one of the multiple choices of rail/metro/monorail/whatnot that is there instead. But I wanted buss-lines in both areas, and running unmodded (scenario) I can not set rules on who can drive on a connecting road. So, I have two buss Depots. But both complain not reaching the "other ones" lines. And it is constant popups. And it makes no difference if both are of the same sort (bio/non bio) or different. Is there a way to run it like this or must I stop with the forcing of transportation? (yes, I'm a bit lazy and wanted to get rid off cims private cars clogging the highway for the trucks.)

Both yes and no, everyone runs them differently. It depends how your city is planned out and how your other modes of public transport are set up. When I only had buses at first I ran them in both directions, but then once other modes were introduced I changed them to the one direction.
I don't now as I have trams running clockwise and counter-clockwise on the outer areas of the district which pick up those wanting to go the opposite way of the buses. I prefer the buses to all go the same way to avoid them cutting across traffic if they were to run the opposite way.
Yes.. you can thank my partner for that. There are a few other "odd" names scattered about too.
