Crates are a drop system, you can earn three every day. They can also be purchased through the store. Certain events bring limited time crates both for purchase and earned through in-game tasks that have limited time rewards or potentially give you access to ships early (such as the upcoming British CA line event)
The five normal types of crates consist of:
Credits
Signals and camouflages
Consumables
Resources

Flags are largely cosmetic. With the exception of a few flags (and seasonal flags during ranked seasons), they offer no bonuses. None of the permanent flags that offer bonuses can be obtained any longer. More info can be found on the same page (linked above) for Signals.
The collections vary slightly in rewards, and in style, Some have "sub collections" that you have to complete to finish the collection (for example, the "Yamamoto" collection), the, some are just a single large collection (such as the "Dunkirk" collection).
The sub-collections have their own individual rewards, such as premium account time, alternate default camouflage color schemes for a specific nation's cruisers, battleships, destroyers, and carriers, flags, ETC) Completing a whole collection will usually offer you a fairly substantial reward, be it a permanent premium camouflage (I.E. the Arctic skin for the Duke of York with the "Battle of the North Cape" collection), a unique commander with X number of skill points (usually 10) who has special enhanced traits (see the "Dunkirk" collection), super container(s), and flags.
Some collections are only a limited time event and my or may not be available again in the future.
i'm glad it's helped you! undoubtedly there will be times when you're frustrated with this game (particularly how awful our RNG mistress can be sometimes), with the teams that you get, and/or potentially even with your own performance. If you like the core game, I encourage you to stick with it. learn from your mistakes, and it won't be long before you have one of those "a-ha!" epiphany moments where things just make sense, and your personal skill and ability to contribute and/or swing the balance of a game will hit you. I hit my stride at about a thousand battles, which, for this game, really still constitutes you as a new player. I personally had the most luck with CL's early on, they will teach you what kiting and judicious marksmanship are, because they are so squishy.
