Well the only program I am using for this is GIMP[www.gimp.org] (GNU Image Manipulation Program).

It is the Open Source counterpart of Photoshop and works, in my opinion, way better.

All you have to do is using the "Rectangular selection" for this. To remove some parts of your selection you can use the "Free Selection" tool. For more questions feel free to ask.
