Explainable Graph Deep Learning helps to unlock cancer gene variation classification - Presenting Fujitsu’s Pathogenicity Estimation Tool at SEBIBC in Spain The inaugural biannual congress of the #SEBIBC Spanish Society of Bioinformatics and Computational Biology took place recently in Valencia (October 16-18), with the programme including two insightful presentations by Laura Martínez Gómez and Nooshin Bayat from Fujitsu Research of Europe. Both researchers focused on Fujitsu Research’s newly developed explainable graph deep learning tool (EGDL) for variant classification, which includes explanations that justify the algorithm's decisions. Both studies involve collaboration with Fujitsu’s Galician partners (FBGS and IDIS) and Fujitsu Research in Japan. After analyzing the variants of a set of genes related to hereditary cancer, Laura detailed the accuracy performance of Fujitsu’s EGDL for classifying variants linked to all known hereditary cancer risk genes. EGDL correctly predicted 94% and 98% of benign and pathogenic variants, respectively. Additionally, it has reclassified 97% of VUS that currently maintain unknown clinical significance – demonstrating that the graph-based deep learning algorithm can be a useful tool to assist geneticists with the classification of variants of uncertain significance, as well as to accelerate the automatic classification process of pathogenic variants with known clinical significance. Nooshin’s presentation evaluated Fujitsu’s pathogenicity tool for reclassifying variants of uncertain significance (VUS) in the complex ATM gene, comparing its results with expert assessments. The ATM gene is challenging due to its links to both cancer and rare diseases. The results highlighted the algorithm's proficiency in classifying novel pathogenic and benign variants, as well as reclassifying previous VUS accurately.
