What steps can you take to align narrative goals with gameplay objectives in your game design?

One thing I've found helpful is aligning gameplay mechanics with core themes. Actually, I disagree with separating story and gameplay design. My perspective on this would be to not assume that the core themes are conveyed exclusively through the game's art or expositions or soundtrack. The mechanics can also convey a story theme quite effectively. A gritty story about a hero facing difficult odds can convey how tough a position the hero finds themselves in by the difficulty or heavy penalty for poor decisions, etc. Best all round advice, prototype early and often. Have people outside the team go through the prototypes and see if they can "get" the themes you're going for, but don't hint or suggest when you ask. Ask, "if these mechanics/visuals/art/whatever were in a production game, what themes would it make you think?" and go from there.

One thing I've found helpful is integrating character development with gameplay. Actually, I disagree with separating characters from player actions. An example I've seen is gameplay that challenges characters' fears, deepening the player's connection and advancing the story.

One way to look at this is to consider that the environment where you play is also a character. Often people tend to associate human qualities and attributes with pieces of geography that are significant, like soldiering referring to a particular valley as "death valley" or "purple heart ridge". Then, as the story progresses and your hero and their group move through the story, their evolving situation with respect to their environment can be a good theme to play off of, showing how their own evolved abilities, perspectives and positions can make a previously hostile environment suddenly turn advantageous.
