Place mods in some folder in their own subdirectories
Run mod-overlay daemon PATH_TO_MODS_FOLDER PATH_TO_GAME_FOLDER/natives --mod-subdir natives
The setting --mod-subdir natives is included for convenience to allow easy use with mods originally packaged for the Fluffy Manager folder structure. Don't use it if you don't want to have the natives subdir inside each mod folder.
The order of the mods is determined by their alphabetical order in the mods folder. This can be reversed with the --reverse flag if desired. mod-overlay --help can be run to get more detailed help on how to use the program.
