Fixes for conflicts when using NPCs Overhauls
UNDERSTANDING OF THE PROBLEM
There are two things, that can cause black face issue (most common problem with NPCs overhauls) - ESP conflict and wrong load order. Both are really easy to fix.
IN THE GUIDE: It can also happen for the lack of FaceGen files, when someone forget to install a core appearance mod (like WICO).
ESP conflicts
In this example, we have two mods: AI Overhaul, which edits NPCs AI packages and Bijin AIO, which change appearance of some NPCs.
Bijin loaded after AIO in right panel.
There will be no black face bug, because all appearance changes from Bijin are overwriting AIO vanilla look.

Download: BethINI Standalone Version (Main Files)
Description: A tool that gives you a user friendly way to change your ini settings, or you can let it do it for you. It's very user friendly, because it gives you a description of each setting, if you hold your mouse cursor over it.
Download it and extract it to your Modding Folder.
Open it, double click the application, and then select Skyrim Special Edition. Mod Organizer needs to be closed before you launch BethINI.
Go to the Setup tab and select the INI Path.
Your profiles should be autodetected. If not, manually change your INI path (it need to point to your MO2 profile).
Don't tick the Modify Custom INIs option.

THE CREATION KIT
Installing the Creation Kit (CK) is essential. We will use it to resave plugins from Oldrim (Skyrim Legendary Edition) and to fix deleted NavMeshes. You don't need this tool for anything else (unless you want to start making your own mods or regenerate FaceGen after compacting mods).
To install the CK, search for Skyrim Special Edition: Creation Kit on Steam and download it.
Follow the steps and it should suggest to install the Creation Kit into your Skyrim Special Edition folder, which is where you want it to be.
There's an issue with the Creation Kit in that you can't load more than one master, but this can be easily fixed with this - Creation Kit Custom (Main Files). Simply download the main file, and copy/paste Creatio... -
xEdit
This amazing external tool has a huge amount of functions, which include editing and cleaning mods, creating patches, and applying scripts to mods. Why xEdit and not SSEEdit? xEdit = SSEEdit. It's the same tool :)
SSEEdit
INSTALLATION: Download Main File and then extract the contents to a new folder (name it SSEEdit) in your Modding Folder (Tools).
First load MO, and click the picture of two gears on the main top left tool bar (configure the executable's that can be started through MO).
Then in the Title box, write the name of the tool you wish to add. In this case SSEEdit.

Easy way to make a patch for all Music mods
MATOR SMASH
Mator Smash generates conflict resolution patches similar to Wrye Bash, but covers more records. It's not an ideal tool, mainly because it doesn't support ESL format (so it doesn't support ESL flagged files).
It's still worth using to resolve conflicts. Remember that this tool is not ideal. You still need to check Smashed Patch manually in xEdit to make sure that everything looks good.

INSTALLATION: Download Mator Smash Updated (Main Files) and then extract the contents to a new folder (name it Mator Smash) in your Modding Folder (Tools).
Add Mator Smash as a executable. You need to always run it via Mod Organizer!

CLEANING YOUR MASTERS
The masters refers to the five master plugins that are contained in the main game. The Skyrim.esm doesn't have to be cleaned, and it never should be.
CLEANING THE MASTERS: Before you start downloading your chosen mods, you really need to clean your master files. It's surprisingly easy.
BACKUP: Simply copy SkyrimSE.exe and SkyrimSELauncher.exe from your main Skyrim folder into your Modding Folder.
Then copy all five ESM (Skyrim.esm and four ESM that you cleaned) from Skyrim data folder into your Modding Folder.
Setup SSEEdit QuickAutoClean
You should have already "normal" version of xEdit (SSEEdit). This, will be basically a copy of it, that is made ONLY FOR CLEANING.

DISCLAIMER: Some things in Articles are omitted purposely - mainly because that are not needed/you should be able to do them by yourself.
INSTALLATION
If possible (and highly recommended), start with a fresh install of the game on a separate hard drive to the one that your operating system is on. If you can't or only have the one hard drive, avoid installing steam, and your games in Program Files (x86) as you can run into administrator issues later on.
For anyone who doesn't have an SSD drive, you will have to take this into account when modding your game. There is a significant difference in performance between it and a standard hard drive, and playing a fully modded Skyrim takes a lot of processing power.

Description: An automation tool, used to optimize BSA, meshes, textures and animations. It also allows to quickly port an Oldrim mod.
Installation: Unpack the Assets Optimizer in you Modding Folder/Tools. You don't want to launch it from Mod Organizer!

DOWNLOADS AND INSTALLATION
If a mod is hosted on the Nexus, you can add it to MO2 in two ways. One is to click Download With Manager under the file on the Nexus, and this will download it directly to your mod manager. The other is to click the Manual Download button, and this will download it to your download folder. See below for specific instructions.
GENERAL TIPS: If you don't have a premium account, your mods from the Nexus will only download at 1MB per second. This isn't a big problem if you plan for it by downloading the mods you will need in advance. I tend to have about five mods downloading at any one time.

MAKING AN ESPLite/ ESPFE/ ESPL
There will be a lot of marks in the guide... It mean that you need to add ESL flag to the ESP file in xEdit. You can do it safely on almost all patches!
Here, I will explain how to do it.
Load the ESP in SSEEdit
When the background loader is finished, double-click on plugin to expand it. Click on File Header.
Go to Record Flags, left-click on it and select Edit.
Tick the ESL box and press OK.
Now, it should look like this.
Close SSEEdit. Make sure that plugin that you edited is the only plugin ticket in the list.

CLEANING MODS
It's actually pretty simple task. You should have already SSEEdit QuickAutoClean , so it will be even easier.
WHY?: You want to remove ITMs and UDRs from the mod. They are unnecessary edits, that can break your game.
ITMs and UDRs
ITMs
99% time, ITMs are made by accident. You'll click something in CK - ITM. But they are harmless. They can't break your game. They only can clash with altered records.
For example: mod X with itm on dagger. Mod Y that will move that dagger 5 meters away. Mod X is placed after mod Y in your load order. ITM (mod X) from dagger will overwrite changes from mod Y. So you'll have vanilla placement of that dagger, not placement from mod Y.

FIX FOR GRASS CLIPPING WITH OBJECTS
Reason:
Grass is attached to the NoGrass textures. You can also remove LRiverBottom01 record, that will eat your FPS without good reason.
How to fix:
Open plugin in xEdit. Go to the Landscape Texture tree. As you can see, there is a lot of NoGrass records that were edited.
Simply left-click on NoGrass record and press Del. Click Yes to confirm.
You also can remove LRiverBottom01 record if author decided to add grass to it (not all grass mods have this record edited).

xEdit script to automatically edit old Skyrim's mods to enable Special Edition's water flow mechanics.
It's super simple to install:
1. Download it
2. Unpack archive into xEdit Install Folder\Edit Scripts

How to use:
Open plugin that you want to fix in xEdit ( tag in the guide).
Right-click on that plugin and select Apply Script.
In Script drop-down menu select _fix waterflow for Oldrim mods and then click OK.

How to make Havok Fix compatible with RivaTuner Statistics Server
First, make sure that RTSS is closed.
WARNING: If you're running it alongside MSI Afterburner, make sure that both are closed.
Then, go to the installation folder (usually Program Files (x86)\Rivatuner Statistics Server), then into the ProfileTemplates folder.
Copy the Global file into the Profiles folder. Overwrite when asked.
Then, open it up with Notepad++ or any other text editor.
Find the line InjectionDelayTriggers and add to the end of it:
