The Second Great War mod mentions in its description that there are a few quests such that doing them before the war works best for an "immersive" playthrough of it. Those are:
For an "Immersive Playthrough" of Skyrim The main quest-line should be past the 'A Cornered Rat' quest. The Dark Brotherhood quest-line should be finished. You should have finished the College of Winterhold quest-line as well. The 'Missing In Action' quest should be done if you want to do it. All this should be done before the civil war ends.
This patch lets you create a restriction on the Second Great War such that it will not begin before those quests are completed to satisfaction. More precisely, this is a FOMOD installer that lets you pick and choose which of these quests you want to block your progress and which you don't, at will - plus I also included the quest "In My Time of Need" there because it seemed reasonable, to me.
This mod should be compatible with pretty much anything, all it does is edit the conditions for the event of the SGW Courier handing you a letter so that it won't occur until the relevant conditions are met. Its plugin needs to be loaded after the Second Great War's main plugin but LOOT should take care of that for you.
The file that's installed is an ESL-flagged ESP so it should not count to your maximum plugin limit.
