Fixed it by disabling the depth damager.

The module supports the Seamoth and the Prawn Suit. It may support modded vehicles?
Notes: For me Nautilus only shows the craftables in creative mode. Ignore that the depth is still base, it tries changing it normally but something resets it, I changed it to disable the code that makes the vehicle take crush damage.
