-Primer Design “Manually”- Primer design is one of the skills that is needed to conduct molecular biology or genetics. There are many websites or software that have been used. The utilisation of each platform makes the tasks easier. Users input the nucleotide sequence and the platforms will work automatically to find the candidate of primers. However, in this time I’ll share my experience when designing primers without using these automatic platforms. Here are the steps of primer design “manually”. 1. Data retrieval. Because my reference sample has been sequenced wholly, I can get the data of the gene at the level of gDNA and mRNA. In my case, my sample is Phalaenopsis amabilis and my reference sample is Phalaenopsis equestris. 2. Gene mapping. The data is aligned to confirm the region of exon and intron. The software I use is Unipro UGENE. 3. Sequence selection. I choose 18-25 nucleotides from each part of CDS gene region that can be a candidate for oligonucleotides. 4. Ensuring Candidate Oligonucleotides. The selected nucleotides are analyzed on OligoAnalyzer Tool website, a web from IDT, to check their melting temperature, hairpin structure, self-dimer, etc. Nucleotides that match the primer criteria can be used for PCR reaction. Based on my experience, the designed primers may have high specificity to the region, because users design it from their reference directly. In contrast, the specificity will be lower if the primers amplify other species. #molecularbiology #primerdesign #researchexperience #sharing
