Berg Luecke et al latest publication supplemental data holds a nugget of gold for those of whom who use PNGase F in their studies. 🎯 Summary: Here Berg Luecke et al found big differences among vendors which could be problematic for analysis of low input samples. See supplemental S6 image. “These data provide evidence that enzymes, as supplied by several vendors, contain peptides from PNGase F degradation or cleavage and contaminating proteins. As PNGase F is added to the sample postenrichment and immediately prior to the desalting and concentration step, any contaminants present in the enzyme product will be present in the peptide mixture analyzed by MS. “ “Low purity enzymes will result in fewer surface proteins identified and lower calculated enrichment efficiency of surface proteins even when stringent washing conditions are used to remove nonbiotinylated proteins from the enrichment substrate. It was an honor to deliver a talk at the Biopharma Conclave that concluded yesterday. I spoke about two new tools that every biopharma researcher must have while optimizing a bioprocess: Spent media analysis and Genome-Scale Modeling. This new approach allows us to optimize the process using just 4-6 trials compared to dozens of trials that are needed with conventional approaches. Spent media analysis monitors hundreds of metabolites in the spent media using mass spectrometric techniques such as LCMS and GCMS. The metabolic modeling then uses this data to provide deep insights into cellular metabolism. Contaminant Spot Check and Removal Assay (ContamSPOT) for Mass Spectrometry Analysis Here Smeriglio et al describes a novel method to check for and remove small contamination for peptide maping and proteomic analysis.
