Hi, thanks for the suggestion, unfortunately it's difficult, but I'll try to implement it in a future update, when I have some time for it.
Second, about my wishful thinking part. Is it possible to make this compatible with Biomes! Caverns? Meaning, have those also have transitions? I see that they are pre-configured and show up as landforms, so maybe not. Asked that on their page, and they said they don't know.

This is not currently possible, local biomes are only based on the world map tiles. However at some point I want to create a separate new mod that is essentially a map editor with Paint-like tools (brushes, bucket fill, etc.) that can be used to paint biomes (or their individual components, like terrain) onto the map, in whatever shape is desired.
It seems such a waste to have so many tree and plant types in the game and never get to see any of them, and I just want more flora variety so that my maps are prettier.
Thanks for reporting, that is indeed a new conflict with Configurable Maps. I will look into adding a compatibility patch for the next update. For now, disabling either Configurable Maps or Biome Transitions should prevent the issue.
