This study examines different normalization methods in proteomics data analysis, including Z-score, median divide, and quantile normalization, using renal cell carcinoma datasets. Results show that Z-score and quantile normalization methods consistently provide better results in identifying proteins and identifying statistically significant up or down-regulated proteins when comparing datasets by pairs. However, when comparing three or more datasets simultaneously, the differences are negligible.
