HELM is a widely-used standard for representing complex biomolecules. However, converting molecules from molfile format to HELM notation is often a challenge due to varying monomer definitions, drawing conventions, and peptide/oligonucleotide backbones. To address this, Scilligence has developed a commercial tool, Mol2HELM, that performs this conversion based on the specific monomer library defined by end users. The tool uses algorithms and fragment identification to infer the hierarchy and connectivity of the small molecule and generate the corresponding HELM notation.
