Dogs were domesticated from wolves around 20,000 years ago. In the last 150 years, we’ve gone even further; with selective breeding programs, humans have slowly changed the genome of our canine companions. These genomic changes are the foundation of the behavioral and health traits that we know and love, and with genomic technologies, we have the opportunity to directly map those changes. Now that this technology is affordable, we at Gencove believe that every pet deserves to have its genome inform all aspects of their care, from breeding to nutrition to preventative wellness. Whole exome sequencing (WES) has been essential in discovering functionally relevant variants in research and clinical settings, capturing high-quality genotype calls at the protein-coding regions of the genome. However, WES covers only about 1% of the genome, leaving the vast majority—non-coding regions—un-assayed. This can limit discovery efforts, especially since over 90% of GWAS signals fall in non-coding regions. The tools available to geneticists and clinicians are rapidly evolving, and low-pass WGS is leading the charge in pharmacogenomics (PGx). We’ve highlighted an exciting collaboration between GSK and Gencove where we explored how lpWGS compares to traditional genotyping arrays for PGx. In a recent experiment, we designed a specialized assay that combines lpWGS with hybrid capture probes to enrich key PGx genes, like CYP2D6, achieving high sequencing coverage. Great new work from our colleague Gillian Belbin! In this blog, she shows that it's possible to achieve high-quality genotype calls across the entire genome from whole exome sequencing alone, using the off-target reads. This method provides deep coverage of exonic regions, plus genome-wide genotyping in a single assay, offering a cost-effective alternative for large-scale genetic studies.
